if i use hyper synchron to summon stardust dragon and my enemy activate trap hole i can negate it with stardusts ability.is hyper synchrons effect still apply at the end phase?

No. If the dragon is synchro summon with hyper synchron, then is flip facedown or remove from the field hyper synchro effects no longer apply anymore. The dragon no longer gains 800 ATK and will not be removed from play during the end phase.
